It's funny you mention this, because it doesn't come up too often. I found that my friend's dog reacted very friendly with me when I was heavily bearded. My OTHER friend's dog was a 6 month old puppy when I was short bearded, but at around 1 year old I trimmed down to the current stache I have and upon seeing me with the new look did NOT take to me at all. Barked at me the whole night I was there, and never really warmed up to me like he did the people around me, so it was pretty obvious my stache was offputting to her, as my body language was no different than the other people. Tonight, however, the dog reacted warmly to me as if last time didn't happen, so my guess is just that she was confused by my familiar smell last time but obviously different facial hair. Dogs remember faces quite well, but facial hair can be disorienting in this regard.

I haven't noticed this trend with cats, by the way. My first friend has three cats too, and they don't act differently around me when I'm bearded or moustached, compared to other people who are clean shaven.
